Shapes of RNA Pseudoknot Structures

چکیده
In this article, we study abstract shapes of k-noncrossing, σ-canonical RNA pseudoknot structures. We consider lv1k- and lv5k-shapes, which represent a generalization of the abstract π'- and π-shapes of RNA secondary structures introduced by Giegerich et al. Using a novel approach, we compute the generating functions of lv1k- and lv5k-shapes as well as the generating functions of all lv1k- and lv5k-shapes induced by all k-noncrossing, σ-canonical RNA structures for fixed n. By means of singularity analysis of the generating functions, we derive explicit asymptotic expressions For online Supplementary Material, see www.liebertonline.com.

Shapes of topological RNA structures.
A topological RNA structure is derived by fattening the edges of a contact structure into ribbons. The shape of a topological RNA structure is obtained by collapsing the stacks of the structure into single arcs and by removing any arcs of length one, as well as isolated vertices. A shape contains the key topological information of the molecular conformation and for fixed topological genus there...
متن کاملRelation Between RNA Sequences, Structures, and Shapes via Variation Networks
Background: RNA plays key role in many aspects of biological processes and its tertiary structure is critical for its biological function. RNA secondary structure represents various significant portions of RNA tertiary structure. Since the biological function of RNA is concluded indirectly from its primary structure, it would be important to analyze the relations between the RNA sequences and t...
متن کاملModular RNA architecture revealed by computational analysis of existing pseudoknots and ribosomal RNAs
Modular architecture is a hallmark of RNA structures, implying structural, and possibly functional, similarity among existing RNAs. To systematically delineate the existence of smaller topologies within larger structures, we develop and apply an efficient RNA secondary structure comparison algorithm using a newly developed two-dimensional RNA graphical representation. Our survey of similarity a...
متن کاملRNA-LEGO: Combinatorial Design of Pseudoknot RNA
In this paper we enumerate k-noncrossing RNA pseudoknot structures with given minimum stack-length. We show that the numbers of k-noncrossing structures without isolated base pairs are significantly smaller than the number of all k-noncrossing structures. In particular we prove that the number of 3and 4-noncrossing RNA structures with stack-length ≥ 2 is for large n given by 311.2470 4! n(n−1)....
متن کاملA Graph-Theoretical Approach for Partitioning RNA Secondary Structures into Pseudonotted and Pseudoknot-free Regions
Dual graphs have been applied to model RNA secondary structures with pseudoknots, or intertwined base pairs. In this paper we present a linear-time algorithm to partition dual graphs into topological components called blocks and determine whether each block contains a pseudoknot or not. We show that a block contains a pseudoknot if and only if the block has a vertex of degree 3 or more; this ch...
